If you create your follower like a regular vanilla follower, AFT will detect and manage it automatically. You do not need to do anything special for that. See for example this tutorial for information on the factions and relationship you need to add to your NPC to make it a proper follower.

Does it also do it for custom voiced and dialogued followers? Because he doesnt use the default MaleKhajiit voice that I know would have the extra AFT dialogue added to.

Afaik AFT does not check for voice types, I've had no problem using it on the Kitiara mod follower for example, which is fully custom voiced. Of course if you use a custom voice it makes sense to add it to the appropriate VoicesFollower* FormLists, but that's a requirement for the vanilla follower system anyway. Basically, if you can invite an NPC to be a follower through the vanilla dialogues, then you'll typically have no problem managing them with AFT, unless they have custom management code running that conflicts with what AFT does (like built-in outfit management). The only things AFT will make your follower say are things like "OK" and "If you say so" when you tell them to do something, the same things a regular follower would say in the vanilla system. AFT managed followers do not use any voiced dialogue that a regular follower without AFT wouldn't use.

Note that if you want to add your voicetype to the VoicesFollowerAll formlist you should do this through script, not by editing the formlist directly in the CK. If you change the formlist directly it will be incompatible with any other mod that also tries to do the same.
